From what I read, the D1 Mini GPIOs are 5V tolerant. In my case it was a problem with Trigger and Echo connected D3 and D4. These GPIOs seems to have problems with the Sensor when trying to awake from sleep. Connected to D5 and D6 and it works as expected. Maybe this helps anyone in future. Cheers.

UPDATE: The problem only persists when the Hc-sr04 Sensor is connected! When I disconnect the Sensor, DeepSleep and wake up works as expected. If the Sensor is connected, the D1 never wakes up again.
